06/10/2016 - Announcement

As the TCGA DCC contract comes to an end, the TCGA Data Portal and services will be taken offline on July 15th, 2016. All users wishing to obtain data from the Data Portal should do so before then. TCGA data will continue to be hosted at the Genomics Data Commons ( https://gdc.nci.nih.gov/). However, the TCGA publication pages and the TCGA Jamboree site will remain operational after July 15th.

The DCC has successfully completed the software release scheduled for today.


03/18/2016 - Software release

On Monday March 21st the DCC will have a software release that will start at 8AM EST (GMT -5) and last for approximately two hour. During this time the TCGA Data Portal will be unavailable.


11/16/2015 - Upcoming XSD 2.7.0 update

Starting with the next round of clinical and biospecimen XML file updates, the BCR will begin a migration of the clinical and biospecimen XML to a new XSD, 2.7.0. This is not backwards compatible with the current 2.6 XSD and these changes may break existing parsers. Users can expect this update to begin as early as November 20th and take 2-3 weeks to complete.

Existing 2.6 XML will remain available on the TCGA file system.

The Data Portal release scheduled for today has been completed and the system returned to normal operations.


10/26/2015 - Software release

On Friday October 30th, the TCGA Data Portal will be down for approximately 2 hours starting at 8AM EDT to allow for system maintenance. The system will be unavailable during this time.


07/27/2015 - Software release

On July 28th, 2015 the DCC will have a software release that will start at 8AM EST (GMT -5) and last for approximately one hour. During this time the TCGA Data Portal will be unavailable. This release will address a bug that was preventing compressed VCF files (.vcf.gz) from being displayed in the Data Matrix and File Search.

07/08/2015 - Software release

On July 9th, 2015 the DCC will have a software release that will start at 8AM EST (GMT -5) and last for approximately three hours. During this time the TCGA Data Portal will be unavailable.


06/09/2015 - TCGA DCC Downtime

On Saturday June 13th, the Data Portal will be unavailable starting at 8AM and lasting for approximately 8 hours to allow for network maintenance. This downtime affects both the Data Portal and the file system.


04/24/2015 - TCGA DCC Downtime

The TCGA Data Portal and file system will be undergoing maintenance this weekend starting at 6AM on Saturday, April 25th and continuing through Sunday April 26th. During this time, the Data Portal and file system will be unavailable.


03/11/2015 - TCGA DCC Downtime

TCGA will be having emergency maintenance tomorrow, March 12th, starting at 5:30AM EDT and lasting for approximately 30 minutes. During this time the Data Portal will not be available.

The TGCA Data Portal will be down for hardware maintenance starting at 8AM on Wednesday, November 26th and lasting for approximately two hours.

10/13/2014 - Software release

On October 14th, 2014, the DCC update the Data Portal starting at 8AM EDT (GMT -5). This update will take approximately 5 hours during which the Data Portal will not be available.


08/15/2014 - TCGA DCC Downtime

The NCI Center for Biomedical Informatics & Information Technology (CBIIT) is performing their monthly maintenance this weekend between 6:00 PM on Saturday, August 16th and 6:00 AM on Sunday, August 17th. This will impact TCGA DCC systems. During this time the TCGA Data Portal and APIs will be down and unavailable. An update email will be sent out once TCGA is back online.

01/08/2014 - Software release

On Thursday, January 9th, the DCC will have a software release that will start at 8AM EST (GMT -5) and last for approximately two hours. During this time the TCGA Data Portal will be unavailable. 12/13/2013 - LAML data access change

On October 23, 2013, TCGA removed access to data from 57 participants in the Acute Myeloid Leukemia (LAML) project to keep TCGA in compliance with IRB consents. After clarification, access to the data from these 57 participants has been restored and the data should now be available through the TCGA Data Portal.

11/15/2013 - Software release

The software release scheduled for November 14, 2013 has been completed and the Data Portal returned to service. 11/05/2013 - Software release

Dear TCGA Users,


The software release scheduled for today has been completed and the Data Portal should be performing normally. 11/04/2013 - Software release

On Tuesday, November 5th, the DCC will have a software release starting at 7AM EST and taking approximately three hours. During this time, the TCGA Data Portal will be intermittently unavailable.


10/23/2013 - LAML data access change

On October 23, 2013, TCGA removed access to data from 57 participants in the Acute Myeloid Leukemia (LAML) project. This removal was required to keep TCGA in compliance with IRB consents granted by these participants and while we believe that the complete removal is temporary, we currently cannot allow access to these data. We are actively investigating how to grant access to these cases in accordance to the terms of their consent and will make further announcements when decisions are made.

08/29/2013 - Client Side Validator Patch

The DCC has released a fix for the beta Client Side Validator that addresses a bug that prevented the validator from recognizing previously submitted files listed in MANIFEST.txt.  In addition, a bug was fixed that was causing excessively long synchronization times for the local data store.  We suggest that TCGA submitting centers download Version 1.25.2 of the Client Side Validator and initial data store from the TCGA Wiki: https://wiki.nci.nih.gov/x/kA1LAQ.


08/19/2013 - DCC Software Released

The software patch release scheduled for today is complete and the Biospecimen Metadata Browser and associated web services have been returned to normal operation. This patch addressed a bug that partly impacted the functionality of the Export Data function in the Biospecimen Metadata Browser. 08/12/2013 - DCC Software Released

The software release scheduled for today is complete and the TCGA Data Portal has been returned to normal operation. This release includes:

  • A new and enhanced TCGA Client-Side Validator (Beta Version).
  • Please see the Data Submission Guide, specifically Section 4 - Using the TCGA Client Side Validator for new instructions.
  • Also available now on the TCGA wiki is the Archive Validation document which highlights validations performed by both the Client Side Validator and the submission validator (QCLive).
  • The current TCGA Client-side Validator tool will continue to work, however no new updates will be made so submitting centers are strongly recommended to switch to the new Client-side Validator tool as quickly as possible.

Submission updates that include facilitating MAF file submissions from UNC and MAGE-TAB archive submissions from the GSCs. IMPORTANT:The DCC will work with submitting centers over a two month transition period for optional MAGE-TAB archive submissions from the GSCs followed by a hard conversion to this format on October 1, 2013.

The BAM Telemetry Report on the Data Portal has been decommissioned and in its place will be a link to the CGHub Summary Statistics Report

Users are now able to download Level 3 files in their as-submitted format via the Data Matrix. IMPORTANT: In our upcoming release (1.26) Level 3 files will only be accessible in as-submitted format, and will no longer be reformatted by the Data Matrix.

06/13/2013 - DCC Software Released

The software release scheduled for today is complete and the TCGA Data Portal has been returned to normal operation. As part of this release, a new version of the TCGA Archive Validator has been provided and we strongly suggest that data submitting centers download and use this new version. 05/21/2013 - DCC Software Released

The release planned for today has been successfully completed and the TCGA Data Portal has been returned to normal operations.

This release corrected an error that was preventing the biotab files from accurately including follow up information. Please note that while the bug has been fixed, the regeneration of biotab files will not be complete until Wednesday May 22nd, 2013.


05/14/2013 - Data Browser Removal

On June 11th, 2013, the TCGA Data Browser will be removed from the TCGA Data Portal. The Data Browser is one of the oldest portions of the TCGA Data Portal and the data searched by the Data Browser dates from October 2010. For this reason, we have decided to remove the Data Browser from the Data Portal. Users needing to obtain TCGA data can use the Data Matrix. For those who were using the analysis capabilities of the Data Browser, many of the Genome Data Analysis Centers maintain sites with tools that perform useful analysis of current TCGA data. A list of those sites can be found on the TCGA Data Portal here.


05/08/2013 - DCC Software Released

The software release scheduled for today is complete and the TCGA Data Portal has been returned to normal operation. We strongly suggest that data submitting centers download and use the new version of the TCGA Archive Validator, which can be found on the TCGA Wiki.

In addition, this software release will allow the DCC to accept and release MAF version 2.4 files. We expect to begin deploying these files in the near future. The full spec, including a list of changes from version 2.3, are available on the wiki here.

03/28/2013 - DCC Software Released

The software upgrade to the DCC Data Portal scheduled for today has been successfully completed. This release enables the submission of new clinical and biospecimen XML files that conform to the XSD 2.6 format. The specification for this format, along with additional information such as the XSD files, can be found on the TCGA Wiki.

10/10/2012 - DCC Maintenance Completed

The maintenance scheduled for this morning has been completed.


09/27/2012 - UUID Transition

The Data Coordinating Center (DCC) is undergoing final steps to verify that data archives from Genome Characterization Centers (GCCs) and Genome Sequencing Centers (GSCs) include assigned Universally Unique Identifers (UUIDs) for their biospecimen data. This transition entails replacing the TCGA Barcode as the primary identifier for the specimen with the appropriate UUID.

Starting September 28, all new data submissions from CGCs and GSCs will be required to follow UUID specifications as defined for SDRF, MAF and VCF files.

Between now and October 22, the DCC will be working with submitting centers to verify that all latest archives will include references to UUIDs. Existing non-compliant archives already at the DCC will be supplemented with UUIDs and resubmitted as new revisions of the archive, so that by the end of October, all latest archives will have UUIDs associated with their biospecimens.

06/19/2012 - DCC Software Released

Today's software release is complete and DCC services, including the Data Portal, have been returned to operation. Please note that the Data Matrix will require additional maintenance as the Biotab option is not functional. Please do not use this feature until further notice. Until the DCC resolves this, you can browse Biotab files by using the open access and controlled access HTTP directory.

05/10/2012 - DCC Software Released

We are please to announce that the software release is complete and all DCC services, including the Data Portal, have been returned to operation. This was an extensive release that affected many areas of TCGA including data submission. Centers submitting data should download the new TGCA Archive Validator and use it to validate their archives before submitting them to the DCC.

04/16/2012 - TCGA moves sequencing data from NCBI SRA to CGHub

As of April 30, 2012, NCBI will no longer host sequencing data from TCGA in the Sequence Read Archive. Users may continue to download TCGA data from NCBI until April 30, 2012. As of May 1, 2012, the Cancer Genomics Hub (CGHub) will be the new secure repository for storing, cataloging, and accessing cancer genome sequences and alignments from TCGA. CGHub is managed by the University of California, Santa Cruz (UCSC), under a subcontract from SAIC-Frederick and will replace the function of the NCBI Sequence Read Archive for the TCGA program.

The DCC is pleased to announce that all DCC software has been successfully updated and all systems have returned to normal operations. 03/19/2012 - Server Migration Complete

We are pleased to announce that the migration to new hardware is complete and all DCC software is now running in the new environment. Because this is a new hardware installation, there is the possibility for unexpected issues to arise. The TCGA Members Wiki User Guide has been posted to the wiki. This guide contains information on gaining access to the wiki, how to navigate, how to upload a file, the structure of the wiki, and rules for posting files and metadata. 12/20/2011 - TCGA Wiki Update

The DCC has updated the TCGA Wiki home page to provide more help for scientists new to TCGA. The Quick Links section provides links to the most commonly used portions of the Data Portal and to instructions on how to use them. In addition we've added two step-by-step how-tos you can follow to learn some basic concepts behind the Data Portal and TCGA data. We hope you find these additions useful and if you have further requests please contact us as described here.


12/20/2011 - Update: NCBI Sequencing Archive of TCGA Data Has Been Further Extended

TCGA has arranged with NCBI to temporarily extend maintenance of the TCGA data in the Sequence Read Archive. Users may continue to download TCGA data from NCBI until February 29, 2012. All requests for data retrieval must be submitted by February 28, 2012, and all data downloads must be completed by February 29, 2011. After February 29, NCBI will no longer host sequencing data from TCGA in the Sequence Read Archive. Users can sign up for updates for future TCGA data releases and other TCGA-related information here.

12/14/2011 - DCC Software Released

The DCC is very pleased to announce that today’s scheduled release of our software has been successfully completed, and the Data Portal and submissions have returned to normal operation.

This release is a significant upgrade to the standalone validator so for TCGA submitters, we strongly suggest that you download the new stable release version before submitting any new data. The new release of the standalone validator is available here.

09/04/08 - TCGA Reports First Results

In a paper published Sept. 4, 2008, in the advance online edition of the journal Nature, the TCGA team describes the discovery of new genetic mutations and other types of DNA alterations with potential implications for the diagnosis and treatment of GBM.

08/18/08 - Broad MAF File Correction

Broad had a problem with their last MAF file generation that caused the alleles in the file to be copied in incorrectly. The status descriptions were accurate (validation status, somatic status) but the alleles listed for sequencing & validation genotypes were not. Broad uploaded a new MAF on Friday 8/15, so please use this new file or a newer file for any downstream analysis.


07/15/08 - Error within Clinical Data XML

Normal Tissue type '11' was defined as a tumor in three XML fields and has been corrected. If you used the name of sample/aliquot barcode to determine tumor vs normal, this error does not affect you.

04/14/08 - Search by File Name

The search parameter should match a file name and NOT an archive name. You may enter the full file name (e.g. TCGA-02-0074-01A-01D_Segment.tsv) or a part of the name (e.g. TCGA-02-0074). The results list the archives that contain those files. To view the actual files contained in those archives click on "View Files" for each archive.
